Mass Spectrometry for Peptides: How Identity Is Established
How mass spectrometry supports peptide identity records, what an MS result can and cannot establish, and how it complements an HPLC purity number.

Mass spectrometry establishes peptide identity by comparing the measured mass (or mass-to-charge ratio) of a sample against the expected mass of the intended sequence. It does not measure purity, sterility, endotoxin, or net peptide content, and it does not by itself confirm biological activity or assay suitability. In a research record, an MS result is read alongside HPLC purity, lot documentation, and the certificate of analysis for that batch.
What mass spectrometry actually measures
Mass spectrometry separates ions by mass and reports their relative abundance. For a peptide, the instrument is typically tuned to detect the intact molecule or its characteristic fragments. The output is compared with the calculated mass of the target sequence to support an identity claim.
A matching mass strongly suggests the expected sequence is present, but it does not show how much of the vial is that sequence versus related impurities, and it does not establish that the material is suitable for any particular laboratory application.
Why MS complements HPLC instead of replacing it
HPLC estimates chromatographic purity by separating components and integrating peaks. A single dominant peak is consistent with high purity, but it does not prove the identity of that peak. MS provides the identity signal that HPLC cannot.
Read together, an HPLC result and an MS result describe two different properties: how clean the chromatogram looks, and whether the major component matches the expected mass. Neither one is a complete quality record on its own.
What an MS result does not establish
- Purity percentage (use HPLC for a chromatographic estimate)
- Net peptide content or how much material is active peptide vs counterions and water
- Sterility, endotoxin, or microbial status
- Biological activity, potency, or results in a specific assay
- Whether the material is suitable for a given research workflow
What to look for in the record
Review whether the certificate reports the method used (for example, ESI-MS or MALDI-TOF), the expected mass, the observed mass, and a clear pass/fail or match statement tied to the lot. A certificate that only states 'identity confirmed' without method context is weaker than one that shows the underlying measurement.
Where a supplier publishes CoAs that pair an HPLC purity result with an MS identity result, a researcher can review both before placing the lot into a workflow.
